Every child has an egg in their heart, unseen at first, an egg with the would-be self of their dreams. Hinamori Amu, part of a group called the Guardians, protect those eggs from becoming x-eggs, eggs filled with resentment and resignation that gives children troubles. Amu's job is to capture and restore x-eggs to their orginal form. She does this with the help of her three Shugo Chara (guardian characters or her would be selves), Ran, Miki and Su. Thanks to them she can change her character and abilities, and so fight against the mysterious organization Easter which aim is to find a special egg called Embryo using the x-eggs.

In a future world where an organization called the GGP has taken control of the world, Rin Ogata was a promising up-and-comming ballet dancer, but suffered a serious injury and decided to quit. Years later in college she comes across a club building and soon finds herself intrigued by a transforming motorcycle like vehicle called a Rideback. She soon finds that her unique ballet skills with balance and finesse make her a born natural on a Rideback.

In an alternate timeline, Japan was divided after losing World War II: Hokkaido was annexed by "Union" while Honshu and other southern islands were under US sovereignty. A gigantic yet mysterious tower was constructed at Hokkaido and could be seen clearly from Aomori (the northernmost prefecture of Honshu) across Tsugaru Strait. In the summer of 1996, three 9th-graders had made a promise that one day they'll build an aircraft and unravel the tower's mystery, but their project was abandoned after the girl, Sayuri Sawatari, began experiencing sleeping sickness and transferred to Tokyo for better treatment. Three years later, Hiroki Fujisawa accidentally found out that Sayuri had been in coma since then, and he asked Takuya Shirakawa to help him finding a way to revive her. What they don't know yet is that Sayuri's unconsciousness is somehow linked with secrets of the tower and the world.

Tatsumiyajima is the central island in the middle of a small cluster of islands, in a sleepy backwater of the Japanese isles. Not much happens there, and the island's young people go to school knowing that their lives are likely to remain peaceful and undisturbed. Or so they have been taught... but the truth is different. The fate of mankind is on the line, and Tatsumiyajima is the last line of defense against a hostile and incomprehensible enemy. At the center of it all, fighting for Humanity's continued existence, is the giant robot Fafner, the dragon that guards this final treasure of mankind.

The young pilots must use all their courage and faith in order to survive and complete their mission or the fate of mankind would be compromised.
